My first recommendation is to tell him "There has to be a logical explanation for why this is happening. You just have to find out what that is." Give him a reason to study it, not hate it. Magic and Science are different approaches to the some of the same questions. He won't accept how to handle this in a way I might call magical, but that does not mean that he can't find a scientific explanation.
Take the man Kurt. From the nightmare. He had blue skin and could teleport from place to place. Some would call it magic, but I think he called it science. Just give him the puzzle to work through.
